Full Ubuntu WebApp integration
Right now I am using Flowdock as a webapp in Ubuntu. That works quite good.
Also desktop notifications work fine.But other than e.g. for Skype the flowdock app icon gets no highlighting on new messages. So highlighting would be really nice.
My scenario: when I am at my desk it's fine, I will see desktop notification. But if I'm not at my desk for a while and comming back I don't see immediately if I have new messages.

Chrome's Pinned Tab Should Display Unread Message Count ala Gmail
In Gmail, they have a Lab Feature called "Unread message icon" that basically updates the favicon to include a number of unread messages in your box. That way, when you "Pin" the tab, it'll still show the unread messages.

Add a side chat (a non-private private chat)
In IRC private chat enables people to hold a conversation in a way that does not polute the main chat. While I agree that flowdock does not need chats that are hidden, I think a way to signal that a chat is on the side and not necessarily relevant to the entire group, would be helpful.
This could represented as a chat in an alternate color that perhaps can be collapsed.
It would also be great if the side chat could be viewed without interleaving messages. This view would basically be a search for the messages with the side chat.

Add the concept of groups - both for users and for flow access.
We use flowdock internally, with partners and with clients. It would be fantastic if we could tag users as being a member of a group, and as a consequence allow them access to only some or all flows based on that tag.

Add Skype call buttons
it's important to trigger voice communication when needed. So how about showing up a little call icon that would trigger Skype calls.
Obviously this requires some settings etc. but this would complete the "flow"

Strikethrough
When I'm editing what I have said, I would like to be able to strikethrough some text instead of just deleting it. That way, I don't disrupt the flow of the conversation for people who come back to it later.

Support OpenGraph and Twitter Cards when pasting links in so that you could see rich preview for way more link types.
OpenGraph and Twitter Cards are, well, more and more used ways for presenting the page content visually. For example, compare pasting this link to twitter, facebook and flowdock - http://www.thinglink.com/scene/419987613730996224
And the simplest possible OpenGraph support is as simple as parsing one meta tag for the image URL. Simplest Twitter Cards are almost as simple too.

add a @thread mention group.
Team and group mentions are convenient, but sometimes I just want to re-ping anyone who is mentioned in or partaken in a given thread. Now I have to manually list them out, or use @team and ping people who don't need to be notified.
@thread should only function once a thread is started and do nothing when creating a new-non threaded message.

Add support to "Stop Animating" gifs in the chat room
Flint, the Mac app for the Campfire chat client, allows you to stop animation for gifs. It would be nice if Flowdock also has this option on their app.
Flowdock currently has the ability to hide images (including gifs). For most gifs, I'd like to simply pause it without losing context that the gif/image provides for the conversation.

Create New Thread On Purpose
Somehow complementary to the more involved and to be developed https://flowdock.uservoice.com/forums/36827-general/suggestions/3472166-retroactively-change-a-post-in-the-flow-to-a-reply I think that would be great if users would get a warning when creating a new thread.
The rationale is the following: most of the time, you're likely to answer an existing thread instead of creating a new one.
Granted that: when posting a message that leads to creating a new thread, user would get a confirmation message (like the one we now have for @all postings for example).
I see at least two benefits for this feature:

Add ability to Archive Inbox Items (to clear the inbox but not delete them)
It would be really great to be able to Archive inbox items with a single click. We don't wish to delete, but we do like keeping our Inbox clean with relevant/unattended to items in some of our Flows.

Hide inactive flow until next activity
As we are using a lot of different flows which are only occasional used I would appreciate an option to temporarily hider (archive) flows until there is any new activity in that flow.

Add support for animated gifs in avatar.
You can upload a gif as avatar, but it is not animated.
Adding support for animated gifs in avatar would enlighten our boring and sad lives and bring a bit of joy in our jobs.

make it possible to determine which user added a hashtag to a post
When a hashtag is added to a post, there is an extremely brief notification of who added it. After this there seems to be no way to determine who added the tag, which in some cases can be used to add unwanted (and potentially abusive) comments to a post with effective anonymity. A method to determine who has added a given tag would mean that people are accountable for any tags they add.
