Create your own @[group] for the organization
As admin of an organization, I'd like to create groups and associate users to those groups. Something like @dev or @designer or whatever I need.
As user, I'd like to notificate only people of a specific groups by using the group name: "hey @devs, can you check this out!"

urls trailing a series of periods do not hyperlink
If a user puts a hyperlink after a series of periods there is no hyperlink added to that url.

Increase contrast between the icon of the current flow and others
I can see that there is a slight difference between the highlighting of the icon for the current flow and other available flows, but it's too subtle.
Perhaps the background-color of the other flows (but not their text) could be 50% opaque, rather than 80%?

Add support for IDNA to the link parser
Current parser that is used to find and highlight are pretty stupid (e.g. compared to one used by stackexchange websites) and it does not respect IDNA.
Please fix this.

Disable notifications by chat
I don't know if it already exist, but i'd like to disable the notifications on a specific chat, except when I'm mention.

show the user icon (gravatar) inline with the messages
It would be nice to show a small version of the user's icon (gravatar) next to their name inline with chat messages. Or at least have an option to do so.

Allow users to group contacts into folders, so you can have a "producers" folder, or a "programmers" or "business operations" folder.
I have like 40 people I chat with for work. It would be helpful if I could categorize them, by the conversations I'm going to have. In practice, that means categorizing them by job. If I could just have a folder, or a drop-down list of some kind, it would be easy for me to put people there and name the group myself.

Add support for account usage audits to help administrators.
As an administrator I would like to be able to audit the users' account usage so I can take decisions on the licensing area.

Open the app when clicking the notification
On a mac: when a notification appears that someone has sent me a message/posted a message and I click on the notification, the app needs to open even if it has been minimized or is on another desktop screen.

Hide a Filter from the list on the left
Flowdock is cool, you support a TON of integration points and that leads to a lot of filters on the left and side.
Can you give me the ability to hide filters that I will not hook up. It just adds to the confusion when I am looking fos a specific filter.

Have the flowdock chat api return message_id in response packet
As an automated process, when sending messages to a flow via the POST api, it would be nice to have the response packet return the message_id of the new flow, so that the same process can respond with status updates related to the original message.

Multiple inboxes for pivotal tracker
Is there a way to have pivotal tasks push out to multiple flows?

Unfortunately right now it’s not possible, since Pivotal Tracker doesn’t support multiple webhooks.
There is a potential workaround we could implement, though.

Beanstalk integration without using webhook
Beanstalk supports only one webhook per repository. If a repository already uses webhook for other purpose, it's impossible to integrate with flowdock. Beanstalk supports implementing a more "native" integration.

Flows listed alphabetically
Flows listed in the primary list (for users to join) should be listed alphabetically or the user should have the option to sort them multiple ways

Mac OSX - Add separate separate badges in cmd+tab and dock UI for chat mentions vs inbox mentions
In Mac OSX, users can see if they have been directly or indirectly mentioned by either looking at the badge on the OS dock icon, or when they press Cmd+Tab they can see the badge in the app icon dashboard when switching apps.
Our inbox / feed shows a lot of different application RSS sources as well as Jira notifications, email group feeds, etc.
Getting the same badge notification for when another user types "@YourName", as well as when an RSS feed entry posts an article written by an author with your same first name, can get very confusing.

Expiring Posts
First off... love Flowdock! One of the best tools I use. With that out of the way...
I think it would be great to be able to set an expiration time/date on a post after which it is destroyed. This would allow posting of usernames and passwords (or other sensitive info) in the Flow without having to worry that they are forever available and searchable.

Support IE < 10 For JS API Access
CORS isn’t supported in full until IE10, and therefore it is not possible to e.g. use the push API through JS in older versions. (I suppose there may be a question of whether this is desirable at all, but it IS possible in FF/Chrome/Safari…)
* In IE9 and IE8 there is the XDomainRequest object, but it only supports sending text/plain content which isn’t supported by the API (also, only GET and POST). The solution would be to allow text/plain and interpret it as JSON anyway.
* In IE7 and earlier (and probably versions of other browsers), there is no CORS…

Fix bug: Let users edit their /status messages
If I enter a /status message into a chat, and then press the up key to edit it, Flowdock shows some (random? the first message I've sent today? I'm not sure) message I've sent previously in place of the status message. I can't actually edit the message at all.
