add support for custom group @mentions in chat
Much like @everyone, there should be a way to define custom groups of users who can be mentioned at once by evoking e.g. @devteam, @admins etc. Groups may overlap (that is, a given user may be member in 0..* groups).

Add filtering to Jira-plugin
At the moment Jira-plugin is quite useless to us since it generates flow messages even for the tiniest change in Jira. It would make following Jira-actions much more easier if messages to flow could be restricted to for example certain workflow steps.

Syntax Highlighting
Flowdock is a collaboration app for technical teams and has special syntax for including code inside a message. It's natural to assume some form of syntax highlighting would be very useful inside a code block.
I'm currently using userscripts to implement that functionality via google-code-prettify, which is a simple script and, yet, results are pretty good.
It'd be great if Flowdock had this natively!

Add voice Chat
Allow to make a group call with everyone on the Flow. Although we love the concept of having an instant view and search of the flow history we fell that having voice chat would be great for us as an Agile development team. We currently have skype and flowdock simultaneosly which is a mess. We also feel this would reduce the "noise" on the flow as only key parts should be written/summarized in the flow.

create a TODO tagging mechanism
Add one more screen below flowser that would contain all items tagged as #todo or #task.
The visuals could be a hybrid of Influx and Flowser UI so that items could be filtered with #tags as in Flowser, but so that every item would have similar functionality to Influx mail messages (click to fold out, comments below). Also "assigned to" drop down menu + "current status" drop down menu should be available for every message.

If you forget to make your comment a reply then you can change it after you have sent it.

Keyboard shortcuts in the OSX client
It would be extremely nice to not have to use the mouse to navigate in the OSX app. Things like replying, searching and switching flows would benefit from having keyboard bindings.

allow influx sources to be assigned default tags
Influx sources should have the possibility for default tags, so that influx items from these sources would have some tags automatically added.

Use a site's favicon for influx item icon
Currently everything coming in via RSS has a large RSS icon, making it hard to discern what the source of the item is. Why not use the favicon on the source site, or provide a way to specify one (file or url) in the case one can't be found by Flowdock.

allow previewed links, images, etc to be collapsed
As a user, I really like to see the preview of images and such in the chat window. However, when there's a particularly annoying animated gif, I'd like to collapse it.
I'd be happy if the collapsed preview looked like it does when the previews are turned off.

Add chat alerts for users going Idle, returning, and going offline/online. I find myself talking to people for half an hour who have left without my noticing.

Less noise in irc when someone posts to inbox
With irc the networks excessive announcement info's clutters the flow pretty fast. We have a one channel which tracks our companys twitter and confluence. At times the irc is just full of these

Company Only Chats
I need anyone from my company to be able to see and join a chat, but it cannot be accessible from a link by just anyone. We need to know that a chat is only accessible by people from our company.

Use the same text field for sending messages
It feels awkward that when you reply to a specific message you have to type in a different pane and text field. Why not simply re-use the same text field you use when sending messages normally, but decorate it to show you're responding to a thread. Keeping the threaded conversation in the left-hand pane is still super valuable but it doesn't seem like the place to post new messages.
And, you could allow for hitting Esc to cancel out replying to a specific message. This seems like it'd be more intuitive and have a better flow to sending messages.
